Tutorial on using transformers for segmentation of 3D medical images

Exploring Transformer-Based Model for 3D Segmentation: A UNETR Implementation Study

Transformers have been a hot trend in computer vision, and their applications are expanding rapidly. Recently, there have been amazing advancements in transformer-based models, especially in the field of 3D medical image segmentation. In this blog post, I will focus on the re-implementation of a transformer-based model for 3D segmentation, particularly the UNETR transformer, to see how it performs compared to a classical UNET model.

The UNETR architecture has been a breakthrough in 3D medical image segmentation, particularly on datasets like BRATS, which contain 3D MRI brain images. By leveraging the capabilities of transformers, UNETR has shown promising results in segmenting medical images accurately. For this tutorial, I will try to match the results of a UNET model on the BRATS dataset, which is known for its complexity due to the different tumor annotations.

To test my implementation, I used an existing tutorial on a 3D MRI segmentation dataset and modified it for educational purposes. I must credit the open-source library MONAI by Nvidia for providing the initial tutorial, which I adapted for this experiment. MONAI has been a valuable resource for working with medical imaging datasets and models.

The BRATS dataset is a challenging yet informative dataset for 3D medical image segmentation, containing 4 3D volumes of MRI images captured under different modalities and setups. The dataset annotations focus on different tumor categories such as edema, non-enhancing solid core, and enhancing tumor structures, making segmentation a complex task for the models to localize and identify the tumors accurately.

By utilizing MONAI’s DecathlonDataset class, loading and transforming the BRATS dataset become straightforward. The transformation pipeline for preprocessing the images involves resampling, cropping, flipping, and intensity adjustments to prepare the data for training the model effectively. The transformation process ensures that the model receives high-quality input data for accurate segmentation.

The model architecture of UNETR, which incorporates transformers into the UNET architecture, is a key component of this experiment. I implemented the UNETR model using a self-attention block library and initialized the model with the necessary parameters for training on the BRATS dataset. The model architecture plays a crucial role in the segmentation performance, and the self-attention mechanisms help enhance the model’s ability to capture complex relationships in the medical images.

Training the UNETR model involves using a combination of DICE loss and cross-entropy loss, along with an AdamW optimizer. The training loop iterates over the dataset batches to optimize the model parameters and improve the segmentation performance over multiple epochs. Monitoring the training loss and metrics such as DICE coefficients helps evaluate the model’s progress and performance.

In comparing the UNETR model with a baseline UNET model and MONAI’s UNETR implementation, we find that the UNETR model achieves comparable performance in terms of DICE coefficients and segmentation accuracy. The results show that the transformer-based model can perform well in 3D medical image segmentation tasks, and with further optimizations and advancements, transformers could become a staple in this domain.

In conclusion, transformers have shown promising results in 3D medical image segmentation, challenging traditional architectures like UNET. Data preprocessing and transformation pipelines play a crucial role in achieving good performance in segmentation tasks, highlighting the importance of optimizing data processing for model training. While there are concerns about the performance of transformers in niche domains like medical imaging, ongoing research and improvements could lead to more innovative solutions in the future.

Overall, the experiment with the UNETR model showcases the potential of transformer-based architectures in 3D medical image segmentation and opens up new possibilities for improving the accuracy and efficiency of segmentation tasks in the medical imaging field.Stay tuned for more advancements in AI and deep learning applications, and don’t forget to check out resources like the “Deep Learning in Production” book for insights into deploying and scaling up machine learning models.
